Planning a trip from the US to South Africa in November 2012. Is there any issues transiting Germany with firearms?

None what-so-ever. In most cases you can even check your guns straight through to your destination in RSA.

I just transited thru Frankfurt, you have to obtain a german gun permit ahead of time. They hold your gun in bond if you are over nighting and then you pick it up when you are leaving and they march it over with you to your connecting flight. All very smooth,
