The .44-40 has a larger rim to case head dimension than .45 Colt, theoretically less chance for the extractor to slip off the .44-40.
.44-40 needs a bit more care to reload due to thin case necks.
.44-40 has less of an issue with gas blowback in lighter loads due to thin case obturating better.

Lots of choices of single action revolvers that would look pretty correct alongside a Henry tho in reality the Henry pre dated the center fire cartridge firearms in .44 and .45.
A .36 or .44 cap and ball revolver would be more historically correct.
There are the Colt conversion types like the Richards, Richards-Mason, and Open Top available in .45Colt that would look the part.

Personally I'd pick a .44-40 since I have and reload for SAA revolvers in that caliber.
